The wrong substrate produces the chronic problems (the anaerobic gas pockets, the sharp gravel that injures the bottom-dwelling fish, the bare-bottom that produces the stressed and washed-out fish) that the owner is constantly managing. The substrate is the foundation of the aquarium, and the foundation is worth getting right.

The owner who chooses the wrong substrate for the tank is the owner who will be dealing with the substrate-related problems for the life of the tank.
The three options, in summary
Sand. The fine-grained substrate, typically pool filter sand, play sand, or specialized aquarium sand. The sand is the natural substrate for many freshwater habitats (the soft, sandy bottom of the slow-moving rivers, the streams, the lakes), and the sand is the substrate that supports the natural behavior of the bottom-dwelling fish (the corydoras, the loaches, the geophagus, the eartheaters) that sift the sand through the gills for food. The sand is also the substrate that supports the burrowing fish (the loaches, the eels, the knifefish) that need the fine substrate to dig. The sand is, however, the substrate that is most prone to the anaerobic gas pockets (the dead spots under the sand that produce the hydrogen sulfide), and the sand requires the most careful maintenance to prevent the gas pockets.
Gravel. The most common substrate, typically pea-sized or smaller gravel, in a range of colors. The gravel is the substrate that is appropriate for most community tanks, the gravel is the substrate that is easiest to maintain (the gravel is easy to vacuum, the gravel does not compact as easily as the sand), and the gravel is the substrate that supports the most common community fish. The gravel is, however, the substrate that can trap the uneaten food and the waste in the gaps between the gravel pieces, the substrate that can produce the anaerobic gas pockets if the gravel is too deep or too compacted, and the substrate that is rough on the bottom-dwelling fish (the rough gravel can damage the barbels of the corydoras, can injure the underside of the loaches, can be uncomfortable for the bottom-dwellers in general).
Bare bottom. The no-substrate option, with the bare glass or the bare acrylic at the bottom of the tank. The bare bottom is the easiest substrate to maintain (no vacuuming, no gas pockets, no trapped waste), the bare bottom is the substrate that allows the maximum light reflection (for the planted tank without the substrate, for the breeding tank, for the quarantine tank), and the bare bottom is the substrate that allows the maximum visibility of the fish and the waste. The bare bottom is, however, the substrate that produces the stressed fish (the fish that is constantly looking for the cover of a substrate, the fish that is washed-out in color), the substrate that does not support the biological filter, and the substrate that does not support the natural behavior of the bottom-dwelling fish.
Sand in detail
The types of sand. The three main types of sand for the aquarium:
- Pool filter sand. The cleanest, most uniform, and most aquarium-appropriate of the inexpensive sands. The pool filter sand is silica-based, is inert (does not affect the water chemistry), and is available at hardware stores. The pool filter sand is the most popular choice for the planted tank and the community tank.
- Play sand. The least expensive option, but the play sand requires the thorough washing to remove the dust and the fine particles. The play sand can affect the water chemistry slightly (the play sand may have a small amount of calcium carbonate, which can raise the KH and the pH slightly), but the effect is usually minimal.
- Specialized aquarium sand. The branded aquarium sands (the CaribSea Super Naturals, the Seachem Flourite, the Tahitian Moon Sand) are pre-cleaned, are uniform in grain size, and are designed for the specific aquarium use. The specialized sand is more expensive, but the specialized sand is the most convenient.
The advantages of sand. The sand is the most natural substrate for many freshwater habitats. The sand can also cloud the water if disturbed, and the clouding can take hours to settle.
The right setup for sand. The sand should be 1–2 inches deep in the display tank, deep enough to support the rooted plants (for the planted tank) and the burrowing behavior, but shallow enough to prevent the gas pockets. The sand should be rinsed thoroughly before being added to the tank (to remove the dust and the fine particles), and the sand should be added to the tank slowly, with the water added carefully to avoid the clouding. The deep sand beds (3+ inches) are appropriate for the planted tank with the heavy root systems, but the deep sand beds require the deeper-dwelling fish (the loaches, the geophagus) or the Malaysian trumpet snails to keep the sand turned over and to prevent the gas pockets.
The maintenance of sand. The sand is maintained with the regular vacuuming (the gravel vacuum, used gently to vacuum the surface of the sand without sucking up the sand itself), the regular stirring (the sand is stirred gently with a finger or a small tool to release any trapped gas), and the regular monitoring (the sand is monitored for the gas pockets, the dead spots, the change in the appearance that indicates a problem). The sand that is properly maintained does not develop the gas pockets. The sand that is neglected develops the gas pockets.
Gravel in detail
The types of gravel. The two main types of gravel for the aquarium:

The bare bottom is the substrate that allows the maximum light reflection (for the planted tank without the substrate, for the breeding tank, for the quarantine tank). The bare bottom is the substrate that allows the maximum visibility of the fish and the waste (the waste is immediately visible, the dead fish is immediately visible). The bare bottom is the substrate that is the most practical for the breeding tank (the bare bottom allows the easy removal of the eggs, the easy observation of the fry, the easy cleaning of the tank).
The disadvantages of bare bottom. The bare bottom is the substrate that produces the stressed fish (the fish that is constantly looking for the cover of a substrate, the fish that is washed-out in color, the fish that is hiding more than is normal). The bare bottom does not support the biological filter (the beneficial bacteria have only the filter media and the glass and the décor to colonize). The bare bottom does not support the natural behavior of the bottom-dwelling fish. The bare bottom is also aesthetically less pleasing than the sand or the gravel for most aquascapes.
The right setup for bare bottom. The bare bottom is appropriate for:
- The breeding tank. The breeding tank benefits from the easy observation, the easy removal of the eggs, the easy cleaning.
- The quarantine tank. The quarantine tank benefits from the easy observation of the new fish, the easy monitoring of the waste, the easy cleaning.
- The hospital tank. The hospital tank benefits from the easy observation of the sick fish, the easy monitoring of the waste, the easy cleaning.
- The fry rearing tank. The fry rearing tank benefits from the easy observation of the fry, the easy monitoring of the food, the easy cleaning of the uneaten food.
The bare bottom is NOT appropriate for the display tank (the community tank, the planted tank, the species tank) where the aesthetic and the natural behavior of the fish are priorities.
The right choice for each tank type
The community tank. The community tank (the most common freshwater setup, with a mix of community fish) is best served by the pea gravel or the pool filter sand. The community tank is appropriate for the gravel (easy maintenance, good bacterial support) or the sand (more natural for the bottom-dwellers, more aesthetically pleasing). The right choice is the owner's preference, and the owner who chooses the right substrate and maintains the right substrate is the owner who has a healthy community tank.
The planted tank. The planted tank is best served by the specialized aquasoil (the Seachem Flourite, the ADA Amazonia, the CaribSea Eco-Complete) or the pool filter sand (with a root tab fertilizer underneath). The specialized aquasoil is the most popular choice for the high-tech planted tank, with the aquasoil providing the nutrients and the buffering capacity that the plants need. The pool filter sand is the more affordable option, with the root tab fertilizer providing the nutrients that the sand does not provide.
The species tank. The species tank (the tank dedicated to a specific species or group of species) is best served by the substrate that mimics the natural habitat of the species. The South American species (the discus, the apistogramma, the corydoras) are best served by the sand. The African species (the cichlids from Lake Malawi, Lake Tanganyika) are best served by the sand or the fine gravel. The Asian species (the gouramis, the loaches) are best served by the sand or the fine gravel.
The breeding tank. The breeding tank is best served by the bare bottom (for the easy observation and the easy cleaning) or the fine gravel (for the natural spawning substrate for some species). The choice depends on the species.
The quarantine tank. The quarantine tank is best served by the bare bottom (for the easy observation and the easy monitoring of the waste).
The hospital tank. The hospital tank is best served by the bare bottom (for the easy observation and the easy cleaning of the sick fish).
The common problems and the troubleshooting
The anaerobic gas pockets (the "rotten egg" smell). The most common substrate-related problem, in both sand and gravel tanks. The gas pockets are caused by the anaerobic decomposition of the trapped organic matter in the deep substrate, and the gas pockets produce the hydrogen sulfide (the rotten egg smell) and the toxic gas release (the gas that can be lethal to the fish if released suddenly). The fix is the prevention (the substrate is no deeper than 2 inches, the substrate is vacuumed weekly, the substrate is stirred regularly), and the fix is the intervention (the substrate is gently stirred to release the trapped gas, the substrate is vacuumed to remove the trapped organic matter, the substrate is replaced if the gas pockets are persistent).
The clouding of the water. The clouding is caused by the fine particles in the substrate, by the disturbance of the substrate by the fish, or by the bacterial bloom associated with the new substrate. The fix is the thorough rinsing of the substrate before adding to the tank, the gentle handling of the substrate during the maintenance, and the time (the clouding typically resolves within 24–48 hours as the filter removes the particles).
The algae growth on the substrate. The algae growth is caused by the high light, the high nutrients, and the substrate that is providing the surface for the algae to attach. The fix is the reduction of the light, the reduction of the nutrients, and the manual removal of the algae (with a brush or a siphon during the water change).
The anaerobic gas release during the deep cleaning. The most dangerous substrate-related event. The gas pocket that has been building for months is suddenly released when the substrate is disturbed, and the released gas (the hydrogen sulfide) is toxic to the fish. The fix is the prevention (the regular stirring, the regular vacuuming, the prevention of the gas pockets), and the fix is the careful handling during the deep cleaning (the substrate is stirred gently, gradually, to release the gas slowly rather than in a single large release).
The four mistakes that turn the substrate into a chronic source of issues
Mistake 1: Using too deep a substrate. The most common mistake. The owner adds 3–4 inches of substrate (because the substrate "looks better" deeper), and the deep substrate produces the anaerobic gas pockets. The fix is the 1–2 inch depth for the standard community tank, with the deeper depth (2–3 inches) only for the planted tank with the deep root systems or the species tank with the burrowing fish.
Mistake 2: Not vacuuming the substrate regularly. The second most common mistake. The owner assumes the substrate is "self-cleaning" (the bacteria will take care of it), and the substrate accumulates the waste, and the waste produces the gas pockets and the algae. The fix is the weekly vacuuming during the water change.
Mistake 3: Using the wrong substrate for the bottom-dwelling fish. The third mistake. The owner uses the rough gravel for the corydoras, the loaches, or the other bottom-dwellers, and the rough substrate damages the barbels and the underside. The fix is the sand for the bottom-dwellers (or the very smooth, rounded gravel).
Mistake 4: Not rinsing the substrate before adding it to the tank. The fourth mistake. The owner adds the unwashed substrate to the tank, and the dust and the fine particles cloud the water, and the clouding takes days to clear. The fix is the thorough rinsing (until the rinse water is clear) before adding the substrate to the tank.
The bottom line
