Parasite Screening in Captive Reptiles: A Keeper's Field Guide
A practical, lab-aware guide for hobbyists, breeders, and educators — written by a herpetology-focused keeper who has lost animals to things a $35 fecal float could have caught.

Why parasite screening is non-negotiable
Reptiles carry parasites. That sentence is not alarmist — it is biology. Wild-caught geckoes arrive with nematodes, feeder insects can harbor coccidia, and a perfectly kept corn snake can still shed Ophidascaris eggs in its stool for years before symptoms show. The animals most at risk are the ones we love most: long-term pets, breeder groups, and quarantine arrivals.
The hard truth is that parasites are silent until they are not. By the time a bearded dragon is losing weight, a ball python is regurgitating, or a tortoise is passing undigested food, the worm burden is already advanced. Screening flips that timeline: you find the load when it is small, cheap, and easy to treat.
A standard panel costs roughly $25–$60 at a veterinary diagnostic lab in the US, less at university teaching hospitals. Compare that to a single emergency exotics visit ($150–$400 just for the consult) and the math is obvious.
The usual suspects
I keep a mental list of parasites I expect to see, ranked by frequency in the species I work with most:
- Pinworms (Oxyuris spp.) — common in bearded dragons and leopard geckoes from pet-trade lines; usually low-grade, but heavy loads cause perianal irritation and weight loss.
- Coccidia (Isospora spp.) — devastating in juveniles; transmission is fecal-oral and prolific in bioactive or crowded enclosures.
- Flagellates (especially Trichomonas and Proflagellates in bearded dragons) — implicated in regurgitation and weight loss.
- Roundworms (Ophidascaris in snakes, Kalicephalus in some colubrids) — heavy burdens cause impaction and anorexia.
- Mites (Ophionyssus natricis) — external, but worth screening bedding and water bowls visually.
- Cryptosporidium (Cryptosporidium serpentis in snakes, C. varanii in monitors) — the dangerous one. Treatment options are limited and screening is the only sane response.
If you keep tortoises, add Hexamita and Nyctotherus to the list. If you keep chameleons, add Coccidia and Strongyles — and never, ever skip quarantine on a wild-imported specimen.
When to screen (and how often)
A responsible schedule looks like this:
- New arrivals: 1 negative test, then a 60–90 day quarantine, then a second negative test before the animal enters a multi-animal collection. Two negatives, spaced by at least 60 days, is the standard I follow for any addition to a breeding group.
- Juveniles: every 3–6 months during the first 18 months, because growing animals have less reserve.
- Adults in single-animal homes: once a year is a reasonable baseline; twice a year is better.
- Breeding females: pre-breeding screen, plus a post-laying screen if the clutch was large or the animal lost body condition.
- Any symptomatic animal: immediately, before you try any home remedy.

How to collect a usable sample
This is where most keepers go wrong. A sample that is dry, contaminated with substrate, or older than 24 hours will give false negatives.
The method I use, and the one most exotics vets will sign off on:
- Move the animal to a clean deli cup or paper-towel-lined temporary tub lined with a single sheet of damp paper towel. No substrate, no décor, no water dish. Keep the temperature in the animal's preferred zone — for a leopard gecko, 78–82°F (25–28°C); for a ball python, 80–85°F (27–29°C). The animal should not be allowed to cool, which slows digestive transit.
- Wait for a fresh stool. Most reptiles defecate within 4–12 hours of eating; snakes often take longer.
- Using a gloved hand or disposable plastic spoon, transfer roughly 1–2 teaspoons of the freshest portion to a sterile, labeled screw-top container. Lab supply brands I trust: Globe Scientific 150 mL sterile specimen containers or VWR snap-cap microcentrifuge tubes for tiny samples from hatchlings.
- Note the date, animal ID, species, and last feeding on the label.
- Refrigerate (do not freeze) and ship or drop off within 24 hours. If you must hold overnight, 39–46°F (4–8°C) is correct.
Do not scoop substrate. Do not include urates only. Do not mix multiple animals' stool into one sample unless the lab is explicitly running a pooled herd screen.
What the lab actually does
A good exotics lab runs at least two methods on each sample, because no single test catches everything:
- Direct saline smear — fast, cheap, catches motile protozoa like Trichomonas and Hexamita. You can do this yourself with a microscope at 100–400×, but the lab's version is more reproducible.
- Fecal flotation (centrifugation is more sensitive than passive) — picks up nematode and coccidia oocysts. Sugar (Sheather's) flotation and zinc sulfate (ZnSO₄, specific gravity 1.18–1.24) are the two media I see most often on lab reports.
- PCR panels — increasingly standard for Cryptosporidium, Giardia, and the protozoan panels. More expensive ($60–$120) but much more sensitive for low-shedding organisms.
If you see "no parasites seen" on a single float, that is not the same as a clean bill of health. Ask your vet whether a PCR or a second sample 14–21 days later is warranted — many parasites shed intermittently.
Quarantine: the screening is only half the job
A positive screen is useless without isolation. A proper quarantine setup:
- Enclosure: a bare-bottom tub or PVC cage. For most species, a 20-gallon (76 L) long tub (30 × 12 × 12 in / 76 × 30 × 30 cm) is enough for a 60–90 day quarantine of a single adult gecko or small colubrid. Larger species need proportionally larger tubs.
- Substrate: paper towel, changed every 2–3 days. Replace, do not just spot-clean.
- Hides and water dish: dedicated to that animal only. Disinfect in F10SC veterinary disinfectant (1:250 dilution, 5-minute contact time) or chlorhexidine 0.05% before any reuse.
- Tools: dedicated feeding tongs, water siphon, and a wash basin for that animal. Bleach 1:32 (about ½ cup per gallon) is fine for tools and surfaces; rinse thoroughly and let dry.
- Air handling: ideally a separate room with separate ventilation. If that is not possible, the quarantine enclosure should be on the opposite side of the home from the established collection, with strict hand-washing between handling.

Treatment basics a keeper should know
I am not a vet, and the following is context, not a prescription. Your exotics vet will decide on dosing. The drugs that come up most often in parasitology reports for reptiles:
- Fenbendazole (Panacur, 10% suspension) — for nematodes, given orally at 50 mg/kg once, repeated in 14 days. Be cautious with ball pythons: the species is sensitive and overdoses have been reported.
- Metronidazole (Flagyl) — for flagellates and some anaerobic protozoa, 50–100 mg/kg orally, but dosing intervals and durations vary by species.
- Sulfadimethoxine (Albon) — for coccidia, 50–90 mg/kg orally for 5–7 days, then every-other-day dosing.
- Ponazuril (Marquis paste, compounded) — the coccidiostat I prefer for bearded dragons, 30 mg/kg orally once a day for 3 days, repeated in 14 days.
Treating the animal without treating the environment is a waste of time. Strip, disinfect, replace substrate, and run the animal through the full quarantine cycle again before reintroducing.
When to escalate to an exotics vet
I screen at home. I do not treat blind at home. The line is: any time the animal is symptomatic — weight loss, regurgitation, lethargy, abnormal stool, anorexia lasting more than two feeding cycles, or visible mites — the next step is a hands-on exam by a vet with reptile caseload. A fecal panel is part of that exam, not a substitute for it.
Find a reptile vet through the Association of Reptile and Amphibian Veterinarians (ARAV) directory or your local ZooMed-endorsed clinic list. Annual exams plus annual screening is the minimum a captive reptile should receive.

It costs less than a single feeder order, takes less time than a cage clean, and catches problems before they become names you have to write in a necropsy report.
